How to test for a focusing problem?

I don't know how to test a lens or camera for a possible focusing problem. When using my D50 and 28-70 I never noticed any issues. I move my focus indicator in the composition to the area that is my focus and the picture is sharp. With my 50 f/1.4 it seems that only the center focus bracket is sharp and then it’s the top half of the indicator that seems to actually control focus. Does this make sense? Using the other focusing points don’t (there are only 4 others) result in a sharp picture. I don’t believe it’s not a DOF issue. I have tried this at various apertures. So what is the best way to test (target, f-stop) and what is the fix if I do have an issue?
